Give up on the thumb drives and buy a USB3->SATA adapter along with an SSD. I bought a $7 adapter from Newegg and a 240GB SSD for $30 from Fry's. I initially tried a couple USB3 thumb drives but they were only intermittently successful. No problems since I made this switch.

Got a chance to test this yesterday, and confirmed that initiating an AP lane change also cancels the nag.

I call both the left and the right "thumb wheels". I usually use the left volume control to satisfy the nag. I wonder if it also takes stalk input, say, if you initiated an AP lane change. I'll have to try that next time I get a chance.

The computer does recognize the thumb wheel inputs to reset the timer. I only discovered it a couple weeks ago, so I don't know if earlier versions of the software did, but the V9 certainly does.

I think the jail for ignoring the nags is fine as-is. But the one for excessive speed during AP should have a time-based reset. After, say, 5 minutes, it releases the driver from AP jail.
