So I'm picking up my Model 3 in a few days but looking at the MVPA, I can see that there are 50 miles already on the car. Is this normal? And if it isn't can I ask for some supercharging miles as compensation from Tesla?

I was just confused by all the techno-wizardry).When you pick up your car don't confuse the charge level (which will be shown as something like "253 miles") as the odometer. It happens.
