If I upgrade my phone and transfer everything from my old phone to my new phone, will my M3 recognize this new phone as the key, or will I need to reprogram the new phone to be recognized by the car?

The Bluetooth ID will be different so it will need to be redone. Had to do the same every year on other cars, so will need to re-pair for media and for the key.

Yup!
I'd do the phone-car Bluetooth pairing first, for media and phone calls.
Then login to the Tesla app on your phone and press the Phone Key button to add it, and follow the instructions on phone and car's screen.

@Jweiner You'll have to set up your new phone again. Not sure if you're using Android or iOS, but I just changed iPhones a few weeks ago and I had to do the set up all over again. And that with doing an encrypted backup versus restoring from a non-encrypted backup. Just have your key card with you. Took all but 2 mins. Now i'll have to do the same thing with the new XI max next week
