Just bought a 2017 Model S and all 4 door handles are sunk in when closed. I’m assuming they should be flush with the body. Is there an adjustment that can be made?

Yes that's a known problem. This will affect the angle of the downward pointing door light at night too. Service center should be able to fix them. Here's a picture of mine before the fix.
