Is the implication that they want to get rid of the liability of free supercharging?
Yes, they explain that they wish to offer legacy S owners that have FUSC an extra 5kusd/7kcad to 'upgrade' to an S or X.

Any body have an idea of what the actual trade in value is for a 2016/2017 car that has free super charging ?

You mean the value that’s dependent upon several vehicle specific factors? Such as, but not limited to: paint condition, interior condition, colors of interior and exterior, option packages, battery size, performance or not, mileage, service history? ;)

Best bet is to ask for a valuation from tesla via the order process or show up at your local service center and get a valuation for your exact vehicle.
