I see the secondary door seal is not touch / sealing the body frame. Dirt gets into threshold. If the secondary seal seal completely i think it will help with road noise too. Anyone have the same issue?

Beats me, I had 3 hour argument with them and it went nowhere. maybe your SC will make some sense.
I have the same issue, I even created a post ok Reddit:
I came to SC as the car only 1 month old and they did it even worse and now I need to ask them for a new seal as they tried to reposition old and it’s unglued now.
Any idea how to properly position new one so it will touch the body? I want to do it myself as I n SC they always damage my car when I bring. On first visit the scratched door sills, on second they damaged these seals
